I just bought this and it seems good however when someone gets an offer by email then they will reply to it and that reply address is the main website - not the person who made the offer.

 I've attached an example. You can see that an offer was made and then the seller was willing to take the offer but he replied to me and from what I can tell, the person who made the offer never got an email. This seems like it will be occurring very often. Not sure what to do about that?

You would expose user email address, therefore it cannot be added into reply to field.

When you contact the seller using the regular way, it gives a reply to email of the person who sent the email. What's the difference?

In this case you as person that wants to contact different person, is putting your email field into contact form with knowledge your mail will be shown to listing owner.
In this case person does not have this knowledge, as offer process can be managed within app. If you look on email, there is no information to reply to this email to get in touch with seller.
You can modify it in email.php of plugin, but will not be done in plugin as it is.

I've come to the conclusion that my regular visitors are too dumb to figure this out 

I'm going to take it down for right now until I have a chance to explain it to them
