After payment went through and coming back to website from Paypal, automatically logged out and even though payment went through I get this flashing message.

I would recommend to check cookies & sessions setup on your hosting. It seems when you are going back from paypal, your session/cookies is for some reason removed, so you get logout.
That does not look correct.

I checked with the hosting and adjust cookie and session setting but still same. However Stripe works fine payment flashing message working fine and no auto log out.

is there something I have to do with theme or plug in?

If you cancel payment are you logged out? Is it only with uat? Could you try to disable notify url in plugin files to make sure login is not disrupted by action from 3rd side.

When I canceled the payment coming back to website logged in. I couldn’t do disable notify url, which file can I do disable and how to disable?

I found that if I stay about 10 second in Paypal after payment completed and comeback to website from Paypal higher chance to get "Success! Please write down this transaction ID in case you have any problem: 47E29435XA893742E" message but still logged out automatically.

It only means that your web was already notified by PayPal most probably.
Enable error logs and try to manually run return URL you are redirected from. I still think it some kind of issue with session... but basically if you copy return URL you should be able to reproduce such issue.

I think you can just update that notify_url.php file and change:
    $get_magic_quotes_exists = true;
into (you will have 2 false here):
    $get_magic_quotes_exists = false;
We will remove this function in next update.

Were you able to dig a bit more regarding session expiration when returning back?

I found that if I wait about 10second and come back to my website from paypal after payment went through, it gives success flash message with payment id# and no automatic log out. however still rarely auto logout when I come back right away after payment went through.

That is really weird.
