P.P. I have to admit that I like the admin theme in 4.1 EVO. You should think of making something similar.

Unfortunately, that layout brought us to idea take it to own hands 

After uploading a new files a message appear on all admin pages:

Upgrade
You have uploaded a new version of Osclass, you need to upgrade Osclass for it to work correctly.
Upgrade now

After clicking UPGRADE NOW the script does nothing and the message still appear

Upgrade is just about updating database, as files has been replaced manually (and changing version number in database).
You should check your error log what you have there.
It would be good to check i.e. t_item table if you have there field s_contact_phone to see if database structure has been updated.
I heard about this issue from oldet versions of osvlass but was never able to get such problem.
